A longstanding issue with EVE on Proton has been Proton’s default behaviour of binding the interactivity to a specific open client. This means only one client at a time is reliably going to work, and more fundamentally, the launcher generally becomes impossible to interact with if a client is open. This can be resolved by running protontricks -c “wine reg.exe add ‘HKCU\Software\Wine\X11 Driver’ /v GrabPointer /t REG\_SZ /d N /f” 8500, which allows tools like EVE Preview Manager to swap between clients, and more fundamentally, fixes the launcher while a client is open.

I suggest CCP take a look at their Steam store configuration and make this registry key baseline. No, we’re not all multiboxers, but because it also impacts the launcher, this is an issue that affects even the most basic single-box EVE players on Linux.
