Yes, their drones will still work.

Their missile launchers will still fire as well, if they have any.
Drones do not require capacitor to be used, so energy neutralizers do not turn them off.
Missile launchers, ancillary shield boosters, autocannons and other modules that do not require capacitor will also keep functioning when you neut a ship.
