Just wondering is it possible to start anchoring a structure but not insert the core, would it just stay as anchoring or does it go to some other state. I know when its not cored you cant use any mods etc but would it be possible to use it as a war hq ?

Yes, of course.
I don’t know for certain if it is technically possible to use a structure in the onlining state, but it would be vulnerable and on hull 24/7. It can be destroyed in a single attack at any time, so I think it would be impractical, especially if you call special attention to it by using it as a war HQ, even if it is possible.
