Why the difference?

So looks like the skill in the top left menu reflects the time it would take if you had a booster for the full time and the training queue shows the actual time taking into account when your boost runs out.

Different calculations.

The one at the bottom of the skill queue is newer and more advanced and it takes your booster duration into account as you said. It assumes you only use your current booster and no new boosters after that.

The calculation in the skill window itself assumes static attributes, which means it is more accurate if you were to activate more boosters after the current one runs out.

Neither calculation is perfect, but now that you know their assumptions you know which estimate is going to be most accurate for you!
