Is there away to have an alpha clone and omega main running from 1 pc at the same time? i did try but am been prompted that both accounts need to be omega to do this.

No. You can’t multi-box with an alpha account. It’s explicitly against the rules.

Eve if you find a workaround to do it you risk getting both of your accounts banned.

Its possible. If you own CCP and tell the CEO that you need to do it or threaten to fire him, he will let you.

That is correct, you are not able to run an Omega and an Alpha at the same time.
If you log into an Alpha account, you cannot be logged into a second account, regardless of state (ie. Omega). You can however run as many Omegas as you like.
