Biggest difference between missiles and projectiles is that projectiles apply damage immediately, while Missiles have a flight time before applying. Also, Projectiles are affected by tracking, making it harder to hit close in fast orbiting ships, missiles are not. Missiles always hit their target, but the amount of damage applied is dependent on how fast the target is moving.
